"Extract Annotations" was a helpful third-party plugin offered by ZotFile for use along with Zotero.
In the recent Zotero 6 update, ZotFile's plugin has been updated and replaced by Zotero's own advanced PDF feature.
You can easily add annotations to notes from the items list by right-clicking a parent item and selecting "Add note from annotations," or open the PDF in the new built-in PDF reader and add annotations.
